I think I might throw my two cents in here.
My suggestion is introduce Concord Sovereignty towers, equivalent to extra large faction towers. These are dropped in orbit of planets to claim sov, keep the current sov levels but alter the conditions to achieve this by forcing the deployment of another two Concord towers to upgrade to the next level (this will limit some systems but my guess is that many alliances wont bother have every system above lvl1). If you want a station in your system you have to claim all the planets before you can do so. Make these towers fancy, for example built in fitting services perhaps even a small docking ability with a clone facility for the capital system only. No other anchorable modules other than defensive (guns, webbies, scrams etc) with increased fitting as sov increases to make core systems difficult to attack.
Add onto this that you can only have sov in a chain of system, you claim your first system becoming your de facto capital system from there you have to conquer all surrounding systems, once you take the constellation you gain constellation sov. To take your next constellation you have to start over again take system by system, but if you lose sov in one system, any systems that you have to travel through that system to get to and there is no alternatives through your claimed space, you lose sov of. Once you have a constellation you could change your capital if you so wish. Another possible option is prevent upgrading of sov unless all surrounding systems are claimed. Conquering enemy systems would work in a similar way you need to have (or create if your a new alliance trying to move in) a boarder with your enemy and then slowly push back the boarders. This would stop big alliances controlling huge tracts of 0.0 in patches all over the place (eg redswarm and their patchy empire)
Id possible introduce a new level of sov into the system, "vassel", this derives from "concord recognised residents" (lets face it resident alliances are here to stay). This would grant the equivalent to lvl 1 sov for the alliance but prevents the sov being upgraded unless an alliance control tower is dropped.
One other thing that I think should be introduced is a penalty for controlling too much space (probably a tad controversial) but if an alliance, lets say alliance "B" takes 1/2 the galaxy I want them to struggle to keep their empire together, either through massive 100billion weekly alliance fees or some form of POS fuel penalty (100% increase for every constellation controlled beyond say 15).
